Naomi: Code is reorganized, models will be less confusing, lots of renaming, removed old files

have gems' .gitmodules ignore=dirty to avoid jetty in status messages?
Naomi: Do people want to see the jetty is dirty message when running the tests
Ben: Can still commit changes to the jetty submobdule inadvertently?
Naomi: Doesn't think so, but isn't sure
Chris B: Maybe some of us should mess around with this locally?
Dan: Has been using the ignore for a while and has had no trouble with it.
